A lawyer and indigenous Muslim students organisation -- All Assam Goriya-Moriya Yuva Chatra Parishad -- filed separate FIRs against Hajela in Dibrugarh and Guwahati.
A special bench comprising Chief Justice Ranjan Gogoi and justices S A Bobde and R F Nariman on Friday ordered the inter-cadre transfer of Hajela on deputation.
Complaints against Prateek Hajela on such issues were raised earlier by others also.
The NRC is being prepared to identify illegal migrants in Assam.
Drawing on his technological expertise, Hajela, who has a BTech degree in Electronics from IIT, Delhi, introduced an innovative mechanism for collecting and collating data of the family tree of every resident of Assam.
He further slammed the saffron party for attempting to "hoodwink" the people following National Register of Citizens publication.
Tiwari said that the situation of illegal migrants has crossed the danger mark and there is a need to look into the situation. "National Register of Citizens is needed in Delhi as the situation is becoming dangerous. Illegal immigrants who have settled here are the most dangerous, we will implement NRC here as well," he said.
The Assam Public Works, the original petitioner in the Supreme Court which led to the updation of the National Register of Citizens six years ago, wondered whether the software used in the updation exercise was capable to handle so much data and if it was examined by any third party Information Technology expert.
The Assam government had received prior intelligence report of an attack by terrorists of National Democratic Front of Bodoland-Songbijit but it did not know about the target and spots, said a senior official on Saturday.
On compilation of six crucial documents, it was found that around two lakh of them from one crore were forged.
The data was not available for a couple of days and it created panic in the public, mostly among the people excluded from the list as the rejection certificates were yet to be issued.
The top court also said that the upcoming general election and exercise of NRC should not be affected, and asked the competent authorities to sit together to plan them.
The NRC will include the names of all Indian citizens who have been residing in Assam before March 25, 1971.
It also directed the Centre to formulate standard operating procedure (SOP) to deal with claims and objections.
The court also made clear that the second opportunity has been granted to the citizens keeping in mind the "magnitude" of the issue.
These five documents are: NRC of 1951, voter list of 1966, voter list of 1971, refugee registration certificate till 1971 and ration card issued till 1971.
Addressing a press conference, BJP Assam president Ranjeet Kumar Dass said that the government will bring in a legislation to safeguard the Indian citizens if the Foreigners Tribunals deliver adverse judgements against the appeals.
A bench directed that only hard copies of supplementary list of inclusions would be published at the NRC seva centers, circle offices and offices of the district magistrates of the state.
"The process of NRC will be carried out across the country. No one irrespective of their religion should be worried. It is just a process to get everyone under the NRC," the Union home minister said replying to a supplementary during Question Hour in the Upper House.
The Centre and the Assam government stands were advanced by Attorney General K K Venugopal and Solicitor General Tushar Mehta, respectively.
The SC sought the Centre's response on the suggestion that any one of the 10 documents can be used by claimants to prove legacy.
It also made clear that the deadline for verifying the claims for inclusion in the NRC would be now February 15, 2019 instead of February 1.
Reiterating that the July 31 deadline for the completion of NRC exercise will not be extended, a bench headed by Chief Justice Ranjan Gogoi said the Centre is not cooperating in the NRC process and it seems the entire effort of the MHA is to destroy the NRC process.
NRC State Coordinator Prateek Hajela said those people whose names have been excluded in the first list need not worry.

A total of 3,30,27,661 people had applied to be included in the NRC. Of them, 3,11,21,004 have been included in the document and 19,06,657 excluded.
